Update, the bad misfires are still there, the accell changes helped only for accell. I am hoping someone out there can help with the MSQ. I unfortunately did not have my laptop to take another log. It was quite warm today.

When I was first tuning my boosted engine, I wired the wastegate open, eliminating boost completely, (boring). This made it much easier to tune.

I started with low boost to. The strange thing is if I place the ignition back to old vr / vrmodule (no ms controll at all) the car drives fine. as bad injection timing is noware neer as critical as ignition timing.

Have you put a timing light on it to check the true advance matching the MS advance?

yes, always one of the first things I scramble to check after first successful firing after a firmware change.
I will re flash and start from scratch. The misfires seem to only be there after full warm-up. However I cannot see the setting that affects this in my config. Certainly not to the point that causes such random misfires. Looking at the logs with log viewer, there are no spikes everything looks good. I don't know what else to look for. I am hoping it is a code issue but I highly doubt it and I am expecting some silly mistake setting.
I might try going back to 2.6 versions as there less complex to get a good base config and that will also help confirm if the hardware / triggers are fine

I have re flashed and re configured from scratch. Attached are the msq settings for 2.888a and a log as you can see in this one single markers are a miss and groups of markers are very bad missing i described earlier. I was hoping 2.888a fixed the ignition issues.

I have solved 1 of the 2 misfires. I have fixed the major boosting misfire, since I went away and had purchased an oscilloscope I decided to use it. What I found was the dwell time which was not misfiring before at 3.5 ms when boosted would. Since lean mixtures are harder to ignite and plugs aging this caused ignition performance to drop off, however my initial tuning of dwell (without a scope) no misfires was 3.0 ms, Well with a scope I got to 5.5 ms dwell which was just at the top of the ramp. Offcourse with a much better dwell time I have a much hotter spark.
For anyone wondering what a HEC 716 Bosch coil is, 5.5 ms dwell, (remember that ms removes some dwell over 12.0 volts default) I believe the HEC 717 coils are the same, they have a different connector on the coil. Now I have reliable ignition I can tune the car again and would not surprise me if the miss also disappears.
