With the jumpers for hall/optical on the back.

Interesting. Where can I find the write up or part of the installation for these?
or simply put which ends to jumper?

It's step 50A of the assembly docs. It looks like yours was originally put together according to step 50B (coil negative triggering).

It doesn't say to jumper d1 to d2, though... (if thats what you meant)
I have I do have a jumper in place of D1, on the back of the board though.

You don't jumper them to each other (well, you could) - you want to bypass each one with a jumper.
