Not likely to work with current firmware, but could you add a second pin for that second sensor? Having two teeth 180 degrees apart will work when used with a distributor.

No, you need two pins on the crank or four in the distributor. Or you could put a tooth wheel on the crank pulley.

In addition to balance issues, there's the chance removing a tooth from the flywheel could get the starter motor caught.

Either 36-1 or 60-2 can work. The 60-2 has one obvious advantage - it was used on later 911s. There's a chance you can find something that will bolt right on off a later car. Other than that, there isn't a huge advantage one way or the other.
