is there any kind of repercussions for putting the air temp sensor in the intake pipe (before the air filter) rather than on the intake manifold?

MAP sensor is built in. You'll notice that you need to connect a vacum line from the MAP sensor on the megasquirt V3.0 to the intake manifold vacum connector.
