Try adding more fuel, it's almost as if the engine isn't producing as much idle torque to cope with the gearbox once it's engaged in gear. Also once the engine is thoroughly warm, turn up your idle speed to about 800rpm whilst in gear and see where that gets you.

You could try running more advance in the lower RPM bins to try help the engine recover. Hey Scott, have you tried my mod by chance? Jumping from U7P1 to the base of a 2n2222 transistor? Basically the same way the sequencer is now done. You'll get that 0-5V swing then and put your input capture setting in phase with how the sensor is wired.
