fuel pump relay

My fuel pump is all of the sudden staying on longer than a couple seconds when I turn the key on. I'm running a SBC 350 with a MS 3.57 and a relay board. From the relay board it goes to an external relay to bump up the amps to run the A1000 fuel pump. This is how it was suggested I run it from DIY, and it worked fine for awhile. The relay board is sending power to the second relay for the 45 seconds it stays on, so I dont think the second relay is the problem. So here's the question why would the computer be sending a signal to the fuel pump for about 45 seconds and then stop? This happens and then the fuel pump gets no power at all past that even if you try to start the car. I'm also think the injectors are firing, I can hear them ticking with the car off during the same time and for the same duration. Any ideas? I have also replaced the first relay on the relay board. Could I have changed something in megatune to cause this?

Have you tried to do a log or looked at megatune when this happens to see if maybe you are getting a stray tach signal that makes MS think the engine is running? I had that happen one time but I cant remember if it was with MS or the orignal holley ecu. Seems like the trouble shooting lead me to a ground problem.
