Are there any issues I need to know about when tuning my engine? It is a 545" big Ford and I have already run into the 500" limit on the VE table generator in Megatune. Are there any other limits?

It runs (rich), but I am sure the VE table is not anywhere near correct since I have not altered it from the default setting.

I'm gonna stab at this one, and say your injector flow rate >should< handle how much fuel your engine needs. all MS cares about is how long the injectors stay open.
