I have an old chevy nova that I am installing the megasquirt on and was wondering,does it screw anything up in megasquirt to disconnect the battery after parking the car.I don't like leaving the battery hooked up with older wiring harnesses and the battery may drain if sat for extended periods.

No, the MegaSquirt does not need power to keep its settings and is actually wired up so that the relay disconnects it from the battery when the power is off anyway.
