IMHO....... I would use IAT without the extra hardware such as MAF/MAS.
Your concern over having 2 tb's may be misplaced. As long as the IAT sensor knows what the intake temperature is, MS will make the adjustments to ReqFuel as Al pointed out. As long as the IAT is located in the intake stream it will work no matter how many tb's you are using.

If it is not boosted I don't think the Map Daddy is going to help you much, unless you are looking to use the baro correction capability. I have found that the standard map sensor that comes with the MSII kit works very well in my NA installation. (for over 4 years btw)
Your question might be better answered by Matt or one of the other gurus.

1983 s-10 350 tpi injection MS2 soon

I certainly would not try to put an IAT sensor in the place of the IAC valve! The IAC valve is there for a reason. The IAT sensor needs to be in the air intake system where it will give a realistic measure of the air temperature being supplied to both throttle bodies.
