How to use auto tune???????

Hi,
I'm a newby with megasquirt and tunerstudio. I have a Audi 5000 turbo which is converted to LPG. This is controlled by a MS2.
I have got the system working now and I'm ready to set the system. I would like to use the autotune function from the VE analyzer live and let this update the controller to get the car running OK.
How should I start with this, the system is equipped with a wideband lambda sensor (tech edge 2j2/9).
The analyzer will work from AFR table 1 in this case, is it sufficient to set all values to the right afr settings into AFR table 1?
If yes what will be the right AFR value for lpg (I have found 15.7)?
When this is sorted, I suppose that the analyzer will take care of the VE table by updating it to the requested AFR readings is reached?
I would also like to control the orginal PWM idle valve, can someone help me regarding these settings! It's a 2 wire pwm valve. In TS i have 2 pwm options, pwm warm up and pwm closed loop. What's the difference? I think I need the closed loop setting? I furter on have no idea how to set the idle control and PWM settings, if someone can advise me that would be helpfull.
I'm also going to use "direct coil" to control the orginal coil with original distributor. I have fitted a 60-2 triggerwheel and I'm going to use the orginal hall sensor in the distributor (this has one window). What's the best way to set this extra hall sensor? Via triggerwheel settings, dual wheel with missing tooth? That's enough? Perhaps first see if the engine will run on a fixed timing setting, before working from a table? Also any ideas to get a nice table for this?
As you can see, lot's of questions. again i'm new with this stuff. I hope you don't mind.
