Megasquirt noob needs help with

Hi all, new guy here.
I have a 94' 2wd 22re that I plan on boosting. Currently bone stock except for 315cc 7mge high impedance injectors (no resistor pack on 94's).
For Xmas I got the Megasquirt II pcb v3 kit, and assembled in about 6 hrs. Made the correct mods for pullups for VAST. Made a harness adapter for my 2 plug ECU, firmware is updated, and running Tunerstudio MS to make changes. Running with MAP sensor connected to plenum, and Toyota sensors properly calibrated. Stock Narrowband until I get it close enough to not ruin my LC-1 WB.
Somehow it fired up AND ran on the first attempt, albeit barely! After a bit of fooling around, I have it idling smooth.
The major issue I am having is with input signal (I think). It appears Megasquirt is losing sync on the input signal from the vast ignitor on anything over 2000 RPM. It acts like a rev limiter, and the injector light stops pulsing. I have tweaked the ignition input settings all which ways, but it doesn't seem to make any change.
I have set up my Megasquirt hardware as per the VAST instructions, with a 12v pullup on the output, and 5v on the input.

Any quick ideas?
P.S. I didn't go with DIYPNP as it is set up as a 3 connector ECU, and mine is a 2 connector harness. Plus I wanted to take it out, and run other engines with it later.
