Alternating injector staging not working

Hi,
I am using the MS-II with v2.905 code to control an obsolete university project. I have a 2-stroke engine cycle and require the injectors to inject 180 deg out of phase (inj1 pulses at say 90deg, and inj2 pulses at 270). I have the following injection control parameters set, which as far as I understand should perform the correct task:
Squirts per engine cycle: 2
Injector Staging: Alternating
Engine Stroke: 2-stroke
Number of Cylinders: 2
Number of Injectors: 2
I have been using the Jimstim to bench test this but it doesn't seem to be doing the right thing. With Engine speed at 30 RPM, I expected an injector LED to illuminate every second, and alternate between inj1 and inj2. Instead they act as if injector staging is set to simultaneous, with both LED's illuminating every second. I have also changed number of injectors to 1 which I expected only the inj1 LED to light up every second however, I witnessed a similar thing, with both LED's illuminating. Is anyone familiar with this problem? I will be re-uploading the code. I'm not sure whether this is a problem burning the tuning parameters to the ECM, A problem with the ECU code, or a problem with the Jimstim, and I don't know the next stage of the troubleshooting process. Our project is quite dependent on this so I need to fix this problem.
