Help needed, communication with MicroSquirt has stopped

Help needed, communication with MicroSquirt has stopped
I'm on a student engineering team and we have a 50cc Honda engine, using MicroSquirt to control a fuel injector. Up until a couple weeks ago, MS worked fine with our Linux laptop, but suddenly stopped communicating with MegaTune. MicroSquirt still senses the TPS and CPS and injects when we run the engine, but no comm with the computer can be made.
So far I've reinstalled Linux, WindowsXP, tried different computers, used serial-to-usb and pure serial, all to no avail. Right now I'm using a WindowsXP desktop with a serial port. I've downloaded the the 2.890 .ini file and activated it. The settings for the serial port are all correct.
I've uploaded a screen shot of the Port Checker, the error that pops up when I try opening MegaTune, and the error that the Dowloader gives when I try to rewrite the software to MicroSquirt.
As far as I can tell from testing, the cables and computers work fine, we are wondering if maybe MicroSquirt is fried, but that would be strange since it stills runs the engine.
With a competition coming up soon, we're hoping to get our engine tuned, any help is greatly appreciated!
