According to the Diagram Wires PIP and SAW wires are shielded , as well as as VR sensor Wires. then the shielding of both connects to Pin 7 of the EDIS Module. Is that correct?
In my wiring I have the Shielding of the VR sensor grounded on the Block, and the PIP is shielded only and it is grounded on the chassis with the capacitors. I Bought the premade harness from DIY autotune and the SAW wire came unshielded. Do I need to shield that as well? do I have to shield it all the way back to the MS controller if I do have to Shield it? How far back do Ineed to shield it if I dont?
Should I then Attach all the shielding togehter from the VR sensor and the PIP, and possible saw, before I then Attach them to the PIN 7 of the EDIS module?
Also, there is a couple of inches of unshielded space between the VR sensor and the module, where the shielding ts off onto the ground point.... is that okay? how do I fix it..
Is it okay to use crimp connectors when connecting the VR signals to the EDIS module? and the PIP, and SAW to the Megasquirt harness?

Im getting some intermittent rpm signals at 3k rpms and wondering if it due to the wiring.

Keep as much shielding as possible on the VR pickup wires. The shield should NEVER be grounded to the block, but at pin 7 on the EDIS4 connector. Small unshielded areas near the connectors are OK. On my setup, I dont have any shielding on SAW or PIP lines and everything works fine, BUT my harness doesnt run near the coils or plug wires. I'm just getting away with it because of that, and I will shield them as soon as I find a good piece of twinax shielded cable thats long enough for my setup.

EDIS shielding.
Do it exactly as per the wiring diagram in this thread. And keep the unshielded parts of the wiring as short as you can.
Unshielded VR leads are not the way to go. It might work perfectly OK if positioned well away from power and HT wires,
but then again, it may not.
I have stripped a good number of Ford harnesses and they have all been made as per subject wiring diagram.
Pin 7 in EDIS is internlly connected to main earth pin of EDIS.
And the cap at +feed to the coil pack IS important
