Use 2.891 instead of 2.888. 2.891 is very similar, but has a few bugs fixes. You can find it here: http://www.megamanual.com/files/code/
Even better, use 2.905, the latest release code.

You should be able to load a 2.888 MSQ file into 2.891 (or 2.905 for that matter). A few user parameters will have been added, and TunerStudio will warn you about the ones that are missing from the MSQ.
Take a note of those from the warning, and look them up here: http://www.megamanual.com/mt29.htm and adjust them accordingly (the added parameters will have the default values in them, and these defaults are usually compatible with older MSQs, but check to be sure).
2.888 would have been removed because it has a serious bug of some sort, and isn't recommended for use by anyone.
